This is a bit of a "well, duh" topic. I just thought I'd post it, to bring life to the boards.
In Chapter 7 of Super Paper Mario, Mario and co. visit the Underwhere, home of the deceased. The game makes it very clear this is the afterlife. And not just for Super Paper Mario- stuff from the main series, such as Micro-Goombas is also mentioned. So the Underwhere could, at the very least, be the afterlife for the Mushroom Kingdom.
However, it could go further than that. Given how Super Paper Mario is a multidimensional story, as well as a sequel to the other Paper Mario games, SPM's baddies may not be the only ones down there. As Mario defeated the Shadow Queen in TTYD, she could be somewhere deep below. Prior to Paper Jam's framing device, other vanquished villains like Cackletta and Elder Princess Shroob could have been down there. Depending on how Nintendo decides to proceed, they still could.
While this may be a dumb thought, why stop at the games? While Nintendo can't/won't acknowledge it for legal and personal reasons, perhaps the Dennis Hopper version of Bowser is down there, too.
One more thing. Given how people can leave the Underwhere/Overthere with special methods, the Underwhere's existence could explain how, despite being destroyed in Sticker Star, Kamek and Petey came back for Paper Jam. Sure, they could have been called from just Sticker Star itself- but there is another established way they could have been summoned after said game, despite their grisly demises.

Well, Paper Jam seem to throw a wrench at this since it might be possible that SPM is just a story within a book.
Granted Dream Team imply the existance of other dimensions during the Zeekeeper fight.
But i fear Nintendo might retcon SPM events specially that it might clash with other versions of death (for instance Dark Moon hinted that the Paranormal Dimension might be home of the spirits and decreased)
I'd say it could maybe apply to the RPG but definitely not to the other series (i do hope through since it mean i could have my Blue Bishonen Antasma )
Also Bowser has the means to ressurect the dead (as shown in NSMB), so various baddies coming back doesn't surprise me at all.
I've always assumed the explosion on a boss being defeated is more a visual effect than an in story thing. I doubt most of the regular villains (read, ones that came back more than once) ever really died. Just got too beaten up to continue fighting. And the one time villains coming back is probably not going to take a lot of explanation. For all we know, Fawful and Antasma could easily appear in say, Mario Kart, and they probably wouldn't get an explanation to how they 'returned'. Heck, if they appear in any non RPG games, they're probably not gonna get explanations for their return, since no one does. No one questions why the Koopalings have 'exploded' in most of their appearances, yet returned in the very next game.
As for where characters go where they die... err, probably depends on the series. With Paper Mario now an alternate universe, I suspect there's probably now a main series afterlife to go with the Paper Mario one. It gets more confusing still when you look at Mario spinoffs, since Wario Land 4 has both a level likely set in some version of hell (Fiery Cavern) and some sort of heaven equivalent (see the ending with Princess Shokora).
And Paper Jam... well, it wasn't really his death, but the point before Wiggler transformed into Flutter seemed to have a heaven expy as well:
And then there's paranormal dimension stuff in Dark Moon... and it gets kind of confusing really. Then again, this is a series that can't seem to really decide how Boos originated or whether they're meant to be typical ghosts or some sort of weird species.
It's probably best to say that the afterlife has a revolving door in the Mario series, or death is a quite literal slap on the wrist.

Bowser keeps reviving because he has the special powers of being a major Mario character.
Although I'd like to think there isn't an "Underwhere" at all (it also coincides with my rejection on everything supernatural and stuff) and it's just there as some sort of gaming-joke. I mean, just look at its name... I just wish Super Paper Mario didn't take things so goddamn seriously.

Well the Mario universe clearly imply souls and stuff.
Now to say, consistency isn't exactly the kind of stuff the Mario series has, so for all we know there can be games that allude an afterlife of sort (SPM, Wario Land 4, maybe Paper Jam...) or that souls just become ghosts (BiS, LM series, etc...)
