My fave is Super Paper Mario, with TTYD, Superstar Saga and Bowser's Inside Story close behind. I'm a sucker for the the heavier plots, especially with new villains and SPM's was just so unconventional by Mario standards in addition to being actually very involved and full of plot twists. That's why it's my favorite, also because I don't dislike the gameplay, though TTYD does that department better. SPM and TTYD have the best stories in the series imo, while SSS and BIS have lots of great characters (mainly the one I'm named after ) and some crazy plot twists as well.
Super Paper Mario is far and away my favorite. The Characters are the best in the series with Count Bleck being my favorite Mario character (sorry Midbus!). I love the story and the gameplay is fast and keeps the pacing of the game quick, which I greatly enjoy. I love turn-based combat, but now I enjoy a more fluid battle system and SPM provided that in spades. I love the small sections where the gameplay changes like Chapter 4 where you are in space and it plays like a classic space shooter.
Fort Francis, the Whoa Zone, and the Underwhere remain some of my favorite Mario locales. ^_^
Did you find it hard to transition to turn-based battle with the other games? I imagine playing SPM first might be the best way to play the series. It seems going in order leaves many disappointed with SPM.
Some people cannot stand turn-based combat and some hate real time combat. I love both! ^_^
TTYD definitely had the best badge system and I did miss that depth to character customization. I also loved the partners in PM and TTYD. I missed them in SPM. I love Bobbery and Koops, man! Bobbery is a beast in battle and Koops has the best personality and character growth of any character, in my opinion.

Don't forget Vivian who is a better match for Mario than Peach
Man it's kinda a bummer to think about how Paper Mario will never have characters like the first three games again. But as for gameplay, I enjoy both turn-based (PM, TTYD, M&L series) and real-time like SPM. Part of me wants a revisit to SPM's format, but the other part of me doesn't, because modern Paper Mario's character/story ideals would just produce an underwhelming product that doesn't live up to the game it copied gameplay from.

I want the series to return to PM and TTYD partner system. I love SPM and its format, but the series needs to return to its roots where it is stable and has an identity. The series needs to have characters who act as partners and I think it would be best to return to turn-based battles. Although, I think turn-based combat may be out of favor now as many RPGs have moved on from it.
