I see a lot of flame wars across the forums about why Nintendo hasn't mentionned the RPG in other series despite being basically second party Mario games like the DK series, so instead of trying to go with either side, i'll look for the possible reasons about why Nintendo isn't much fond in the RPG, while doing my best to stay neutral.
Reason 1, it's a niche genre/It's too obscure:
This one is usually the one i see the most, the RPG aren't very popular, so Nintendo don't bother making reference to them in order to please a small fan base.
Actually the real reason is more complicated, the RPG are a case of "German love David Hasselhoff", basically it's true they are rather niche in their county of origins but in Western, they are a cult classic and have quite a strong following.
Another thing is that in the Dream Team's Iwata asks, one of the developper mention that after Bowser's inside story was out, the fan base suddently expanded, implying that (at least in the case of the M&L series), it was a niche series but got out with BIS which selled above the millions copies and Dream Team which did the same.
So why Nintendo isn't aknowledging them despite the growing popularity of said genre, well IIRC there is one hint, in one article Iwata mentionned that the failure of the Wii U was also because "they didn't look enough at the western market", yup it might be possible that one of the reasons Nintendo didn't aknowledge the RPG was because they didn't look at the place where it was the most popular.
Reason 2, they are not mainstream characters thus they do not deserve a place:
This one is a bit tricky, in one case we have Paper Mario's characters showing up in SM64 and Mario Kart DS along with Mario Party along with a track based on Dry Dry desert, yet in Sticker Star Miyamoto refered the RPG characters as "Original Characters" and said to only use "Characters from the Mario's world" which imply he did not aknowledge them as a part of the main Mario world, so this could be another reason of why they don't show up, because Nintendo do not aknowledge them as "Characters from the Mario's World"
The second possibility is that Miyamoto only aknowledge the characters for the first Paper Mario as he worked on it but still classify the characters of the two other games as "Original Characters"
So, do it mean that the RPG will never get a chance of showing up ? I don't know but there is definitely something strange going since the post SMG-era. (still hoping Dream Team will be the exception to the rule thanks to the fact of being a Year of Luigi's game)
